Noob javk question

Hi, I'm getting a problem where the audio in Hydrogen sounds like it's clipping but it's not. I think it's called xruns?? But it might be something else. Basically it sounds like it's coming out of a busted speaker. It's apparently something to do with the way Jack and Hydrogen are talking to each other, and pulseaudio gets in the way. I'm using Ubuntu 12.04

I don't really get it. I just know that it was working last night, then someone helped me install a future version of Audacity and now it doesn't work. The tracks sound terrible. 

The thing is - it was working just fine a minute ago. 

Does any of this make any sense?

You don't appear to have a sane system configuration. It is very likely that you encounter xruns. Please apply all the above mentioned changes and start jack again!

I get the same response when I follow those directions, so I'm kind of lost for what to do now.

Can anyone help me understand how I'm supposed to make good sounds come out of Hydrogen again?
