MIDI problems with M-Audio Oxygen8, JACK, Hydrogen

I've made the transition to Ubuntu (previously XP and Reason 3) and I'm used to using my Oxygen8 as straight MIDI (not the USB garbage) into the MIDI in on my Audigy 2 ZS (yes I know I know.. but it works(worked)).

Now I'm very new to the idea of jack and its power but I'm learning.

Here's where I am confused. I have jack running and have output sockets setup as the MPU-401 to Hydrogen midi in. I get no notification of MIDI input still and I'm not even sure if I'm thinking about this correctly. I have setup the MIDI preferences in Hydrogen as qjackctl on channel 1. The MIDI channel on the Oxygen8 is definitely setup for channel 1.

Please advise!

I've read the official documentation but if there are any guides for the new kids on the block, let me know. I don't want to be "that guy" asking the same question that everyone asks if I can read and figure it out myself.

1. does oxygen work in linux? is it properly configured? have you tried it in another program like rosegarden?
2. I take midi input in hydrogen directly from my card, without jack (in hydrogen preferences you can choose source) and it works... I chose "all" channels and "alsa" as midi driver - ubuntu probably uses alsa too for soundblaster. and my midi keybord works!
